Things to be clarified:

Why does Protege 5.1.0 read the https://github.com/protegeproject/autoupdate/blob/master/update-info/5.0.0/plugins.repository file
How do we deal with differences in plug-in compatibility between minor versions (e.g. 5.0 vs 5.1)
Is top level https://github.com/protegeproject/autoupdate/blob/master/plugins.repository file indeed for Protege 4.x? If yes, check its content and remove all plugins that are not compatible with Protege 4.x
