contact map in complete format instead of upper

When I use hicpro, I store the interaction matrix in complete format instead of upper. Does this affect my subsequent downstream analysis, compartment, TAD, loop, and so on? How can I convert the complete matrix into a format like upper? Is it OK to extract the index1/2 unique in the matrix? bed and other files do not need to be changed?
